I have tried to reproduce the problem on my side using your CRR settings from the ticket - Custom code cleanup action but without success.
I have recorded a screencast to show my attempt. Would you please review the screencast and point out what I have missed?
Also, could you provide us your CRR setting again and provide us with test project for which problem are reproduced on your side?
